Have you tried booting into safemode?
Start up the computer, when you hear your POST beep start hitting F8 until you reach the boot menu, and select Safe Mode, this is where you should be able to perform diagnostics and what not. It sucks that you can't remember the program because that's probably the most important piece of information you need.
It's possible that the installer removed a shared library that probably shouldn't have been removed.
The best thing to do is a soft upgrade, which is where you install windows overtop of itself. If you're having problems booting to the windows 98 cd, then your best bet is to go to www.bootdisk.com and download the win98 boot floppy and install windows over itself with that. if it is a problem with a registry entry, or an important windows file has been removed, that should fix it up.
being a windows 98 user you may want to check out the unofficial 98SE service packs, they're awesome, when i used 98 or installed it on someone else's box, i always installed that with it. be sure to read all the docs and what not, but i've never had a problem with them. http://exuberant.ms11.net/98sesp.html
